Because they were massing troops on the German border and were planning to start their invasion 2 weeks after Barbarossa. Hitler at the very least wanted the element of surprise on his side. Russia was an undeveloped and overpopulated backwater country with big potential for improvement. The Soviets got stronger year after year, while Germany more or less was at its technological and industrial capacity.
Focusing on all the industrial powerhouses made no sense only because of British (and later American) lend lease, and that they could just shift their industry east of the Urals into Siberia.
What they really needed to focus on was the North African campaign. Winning the african front would mean winning the war.

Cuts off Britain from their wealthy colonial empire.
Yuge oil producer. Relatively quick sea access to Japanese Burma. Roosevelt would be cucked out of the war with the Axis.
Land border to the Caucasus oil fields straight off the bat. Also more oil.
Land connection to Japan. Yuge manpower. Shuts off Soviet-British land border. Being cut off from mainland British military supplies should make this invasion fairly easy.
Protects Axis from invasion from the Mediterranean. The invasion of Southern Italy forced the Axis into a 3 front war.

They probably wanted to knock out as many Soviet industrial centers as possible, to keep them from spamming fucking thousands upon thousands of tanks and aircraft. But it really made little difference because of the (((Allies))).
A total of 699 Lend-Lease aircraft had been delivered to Archangel by the time the Arctic convoys switched to Murmansk in December 1941. Of these, 99 Hurricanes and 39 Tomahawks were in service with the Soviet air defense forces on January 1, 1942, out of a total of 1,470 fighters. About 15 percent of the aircraft of the 6th Fighter Air Corps defending Moscow were Tomahawks or Hurricanes.
Underestimation could have also played a role. After seeing how badly the soviets got their asses kicked in the winter war, Hitler thought he could manage to split his army and wage a whole front war instead of focusing on one specific spot (Southern Russia+Caucasus).
