FFIX stood out for having a fairly cohesive soundtrack, with a lot of themes containing reprisals to the game's main theme. You could just say it's Uematsu being lazy, but it strengthens the OST as a whole.

Another good example of cohesive soundtracks is Perfect Dark, which manages to be cyberpunk as fuck from start to finish. Back in the day, Rare really knew what the fuck they were doing in terms of establishing atmosphere, which goes a long way when the story is shit.
