Thats like asking how to make a good Grand theft Auto clone or a good Minecraft clone

These games defined their styles and genres so everytime someone steps up to make a "better" game with similar styles it gets disregarded and branded a shameless copy of the original thing

A good "pokemon clone" in my opinin would be something like Final Fantasy Advance, where you control your monsters in a Grid.
