"System" is just a label used for a set of interacting parts, much like "human" is a label for a set of interacting parts. You don't have to call it a system, because the criticisms of it don't hinge on it being called a system. Its properties don't change when you look at it as a set of many interacting individuals.
The important thing about the "system" of capitalism is that the actions of an individual can't really change anything. If the CEO of Apple decided he wanted to embrace socialism, he'd just lose his job. If a billionaire decides to give all his money away to his employees, that will only help a small number of people for a relatively short period of time. It's fundamentally just a tragedy of the commons situation. The only way to fix the problems in the "system" is to change some variable which is common to all of the parts which make it up. That is why people talk about changing the material conditions.
I do applaud you for looking beneath the surface and recognizing that reality emerges from simple parts. That is the first step towards rejecting most id-pol and propaganda. A bottom-up approach is usually a good way to analyze complex systems.

No, system isn't just a vague notion, it means something very specific as in "systems theory" and cybernetics where you have units that communicate and exchange information in feedback loops, that is what systems are. There is no feudal system because there was no ICTs, even early capitalism wasn't a system yet for the same reason, it was still a traditional domination instead of a hegemony capable of integrating everything as just another component.
