It seems to me the thing that would decide this is whether or not Flynn really knew he was being recorded. If he did, that obviously implies that he had support from some alphabet agencies. Comey seems like a guy that gets kicked around and takes it, so it's possible he was in on it now that he finally found a way out. However if Flynn didn't know he was being recorded, then they hatched their plan later after rumors or reports of the phone call being recorded spread to Trump's team. Hard to say, but I'm sure Trump has a lot of pockets of support among government agencies so it seems plausible this could have been a long play.
