Mr. Trump wants to audit the Federal Reserve. Mr. Cuban is heavily invested in the market, ergo Mr. Cuban stands to lose a lot if the current financial situation changes, which it will, if the Federal Reserve is audited. This is why he is against Mr. Trump in this situation.
He is also against Mr. Trump on the H1B visa issue, as he imports a lot of foreign tech workers as well outsourcing a lot of manufacturing to Asia, which Mr. Trump has vowed to correct through tariffs.
He basically has three different ways he can get financially ruined by Mr. Trump.
