I couldn't find any pictures, but I recall during Inferno, the demons had built an Aliens-style nest on top of the WTC. And wasn't Spy Boy's secret base on an invisible bridge between the towers? I seem to recall Bombshell's origin being that she was recruited after she tried to An Hero and faceplanted.

The WTC appeared in Judge Dredd at least twice. Once, in a really old story, the towers were still standing in Mega City One, but were small by comparison, and abandoned. Some guy destroys them just to demonstrate a new disintegrator ray. Much later, in Judge Dredd VS Predator, a large part of New York is just plain buried, and Mega City One, with it's mile-high buildings, is itself built on a giant dome. Anyway, the Predator is tracked into this "undercity", and you can see the twin towers in the distance.
Also, on the morning of 9/11, I dreamed of being in another 90's Judge Dredd story, in which a huge storm causes a flying fuel tanker to crash into Mega City One's tallest building and explode. The building wasn't an office, but in the dream, I was balancing right on the edge of a window, sitting on an office chair and looking down.

That's a wild dream, user. It reminds me of an anxiety dream I once had about this tornado bearing down on me and others, but no one would listen to me and look the hell up at the tornado because tfw. Hmm, maybe I should draw that. It might be cathartic for me.
