They battled it out long ago when they were at the height of their faiths. Even after Kanako's victory there was plenty of faith in that age, and Suwako wasn't in danger of being forgotten. Despite that, they started to work together with Kanako as the front and Suwako as the back/hidden to keep the conquered land peaceful and continue to gather faith. Even when the faith had all but disappeared from Japan, they stuck together and eventually both went to Gensokyo along with Sanae. They're even working to awaken Sanae's blood so she can ascend as a goddess, presumably so the three can remain together.

And EVEN THEN, the two main factions basically pull out and the two basically new leaders have a personal grudge match between each other while the players set up class specific orders to stop the invasion.

Blizzard will also never commit to a nuanced, morally gray conflict between the Alliance and the Horde because it would require deviating from the status quo of Orcs vs Humans, where the Horde was unambiguously evil and the humans of Azeroth, now the Alliance, were unambiguously good.
The end result of this, from both perspectives:
Alliance: Constantly alternating between getting to wage war against the blatantly evil Horde and then getting whacked with the "War is bad!" stick.
Horde: Constantly alternating between attacking the Alliance purely to provide them with moral justification for wiping you out, then helping the Alliance defeat the convenient splinter cell that was put into power by you personally five minutes ago.
The only times the above isn't true is when the faction conflict takes a backseat to The Greater Threat, which is as follows:
The Alliance fights off The Greater Threat that is distracting them from their unending yin yang dicksucking contest with the Horde. The Horde plays caddy to them while they do so. The Alliance begrudgingly tolerates their presence, especially the part where the Horde randomly starts scalping Alliance soldiers for no reason.
There is absolutely no reason to ever be invested in this story. It will never go anywhere interesting, because it will never deviate from the above.

As a person who has played every expansion's content, you are correct. For alliance, their internal conflict is To remove the horde or to tolerate them to focus on the greater baddie
For horde, it's always to fight the alliance because they dindu nuffin and theyre attacking them, or use them as meatshields against the greater threat.

Somehow, however, you are connected to the Night Sentinels, from the planet, Argent D'Nur, and none of your earth gear that Doomguy was found with matches any Earth gear in current "time line" despite not being alien in design. This is different from the subplot about the Night Sentinel Knight that wanted to res his son with demon magic, then realizes that was a bad idea. The different routes are two halves of the same story. The way it's shown is different - in Ephraim's route, he seems more convinced he can control the demon whereas he knows he's fucked and struggles to resist it in Eirika's - but he's possessed in both routes.
