Mostly because an independent character is probably the easiest character type to make into a bad character. People relate to dependence. A completely independent character would work best in a game with no story at all, like Mario or something. Mario can stand on his own and carry the narrative all by himself because the entire story of the game can be summarized into "Save the Princess."
Whereas a game like MGS has Snake as a main character, and he isn't independent at all. He's got an entire supporting cast to work with through the whole game. Funny enough, some of the more memorable character interactions from MGS are in those codec calls.
