I don't think there is a secret reason, the eye thing is purely for effect. Only combat units have the visor, and only they would likely need it. According to the original plan, all units should have been connected to HQ and infected at once. The plan didn't account for 9S's actions or other outliers like 4S.

The machine heads likely look like Emil because the machines were made after Emil fought the ayylmaos in the space wars. Notive in the picture book of the space wars Emil and copies are shown fighting the ayys but not machines. They saw how powerful Emil was and based their weapons on his likeness.
