I think you got it a little bit wrong, The Legion doesn't really face the same problems that Alexander and Genghis khan face because of how they handle induction.
Caesar himself says that the Legion obliterates the identity of every group it encounts before absorbing it into its own monolithic mass. This should in theory get rid of that problem you talked about, but I believe the legions problems revolve around it being overly reliant on Caesar himself, who has not really found someone his equal to lead the legion after his passing.

A ton of people ingame, including Caesar himself basically, say that the Legion can't hold together without Caesar's leadership and personality cult. It's the whole reason Caesar wants to take New Vegas and the NCR; he knows the Legion is useless as anything but Mongol tactics and wants to somehow combine the nations into something better.

The Legion is literally set up to grind out technology and education, to the point where they don't even have competent doctors without enslaving one as Caesar's personal smart person. They have competent spies, military leaders and soldiers (to an extent) and that's all the competence they have; Caesar set them up solely as conquerers, and they expect civilians under their control to do all the real work.

The NCR is struggling in the Mojave because they're overstretched, underfunded and poorly managed, and even then they beat the Legion once and are evenly matched for another round, while the Legion works best as a mobile military spearhead. The NCR actually getting their shit together could be one of the most effective and overall good for everyone governments New Vegas could hope for, while the Legion just kills a shitload of people and sets up more rape and child soldier training camps, and Mr House and/or the Courier turns New Vegas into a personal fiefdom and leaves the rest to their own devices.

(Hell, the Legion is basically ISIS, or vice versa; rapacious conquering with no regard for their own lives, no culture but the vague pretence of religion, having teenage soldiers do all the work and get themselves killed for old men busy fucking slaves in their tents, and disdaining all technology that can't be used to kill people and all modern luxuries and medicine except for the people at the top)
