It primarily harms the reader, who ends up getting information from a biased source and is misled into assuming it's a normal article. Though even with disclosure it's generally considered not as good as an having the article be written by someone without a COI. Advertisers are harmed by secondary effects if at all. Undisclosed "native ads" are even an (illegal) form of COI that benefits advertisers at the expense of readers (and possibly in the the long run the reputation of the journalistic outlet).

"Conflict of interest" means different things in different jobs. For a journalist it means you're supposed to have the interest of the reader in mind and write the best article, but you also have an interest in one of the subjects of the article (or sometimes other related people/companies) rather than serving the reader alone. Journalists aren't really supposed to serve advertisers in the actual content of their reporting even thought that's often how they transform readers into money, and breaching that wall between funding and content is a form of COI. Even if the advertisers are the ones handing you money you're only getting that money because you have readers, after all. You can try to avoid the potential issue by raising money from readers directly somehow, but as Critical Distance shows that can be even worse if donors are then given coverage.

Non-journalist examples of COIs include if someone working for a company is asked to find the best steel supplier and decides the company should buy all their steel from [company his cousin owns], or if a judge in a case where Oracle is suing Google is heavily invested in Oracle, or it's an assault case and he has a personal relationship with one of the people involved, etc. In the first case the the employee is supposed to be acting in the interest of the company, in the second the judge is supposed to be acting in the interest of the justice system.

What's probably more bad for advertisers than COIs is outrage-bait and similar content. It's a way of garnering clicks (which advertisers transform into money because they assume views/clicks of their ads are beneficial) that actually creates a highly negative relationship with readers and creates a negative association with the ad. That's why DN worked - advertisers assume views are a positive thing, they don't want them to be negative.
