At the end of WW, the triforce is no longer accessible and people moved on.

Every Link has been left handed. Even in the Gamecube version of TP he's left handed. The only games to not have Link being Left handed are the Wii version of TP and SS. Twilight Princess happens after Link is sent back in time to his childhood state, where he is able to work with Princess Zelda to preemptively stop Ganondorf from invading Hyrule Castle Town/the Sacred Realm. I'd assume that, once Ganondorf gets ousted for the insidious rebel that he is, some other nobles in the Hylian Royal Family catch wind of the possibility of getting the Triforce for themselves and learn the dark magics that eventually sentence them to becoming the first Twili of TP. Keep in mind that, with Ganondorf's Insurrection stopped before it really ever began, there's a whole 7 year gap of supposed peace and prosperity for the Pre-Twili mages to look into the whole "Holy shit, can we actually get a wish from the Triforce and how do we do that?" question.

But Wind Waker happens in the Adult Era, where Link no longer exists and Ganon/Ganondorf has been sealed into the "void between realms." In this world, Ganondorf's Insurrection actually happened and Hyrule has been fucked pretty hard from it, so most folks would be more preoccupied with rebuilding Hyrule than exploring the possibility of the Triforce actually existing. At some point, Ganon/Ganondorf somehow gets resurrected with no Link to be found (since he doesn't technically exist in this timeline anymore.) With no other recourse, the Goddesses save their most devoted by having them go to Hyrule's highest points before flooding the entire fucking thing. Which means there's, presumably, not been enough time for the ambitious Hylian nobles to research dark magic and, inevitably, become the Twili.
