Luther was an all right dude, but there are two major problems with Protestantism:

First, he claimed that the meaning of Scripture was evident on the "plain reading". This was a reaction to the extensive allegorization in which the Catholic Church had been engaged in and he rightly saw it as a twisting of Scripture to suit whatever point one was trying to prove. However, the plain meanings of the different books (or even chapters) of Scripture contradict each other. Luther solved this problem (partially) by removing Hebrews, James, Jude and Revelation from the canon - later Protestants went back on that, but at least it was a consistent strategy.

Beyond outright contradictions, however, certain passages don't make sense, or they say undesirable things. Later Protestants tried to solve the issue of nonsensical/contradictory/problematic Scripture by claiming a certain tradition… but this re-created the problem of the Catholics! If you can no longer rely on the plain reading of Scripture and instead have to resort to some tradition, presumably from the Church Fathers, but really unsubstantiated (plus, Fathers like Origen and Tertullian were heretics by Luther's standards), then you're not really relying on Scripture anymore.
