Danshi Koukousei no Nichijou ("Nichibros") is really funny, and Kyou no Go no Ni (Today in Class 5-2) is really good also.

I also recommend Angel Beats!, as well as Little Busters and Haiyore! Nyaruko-San.

Tenchi Muyo is a classic and definitely worth seeing, as is Great Teacher Onizuka.

Kami Nomi zo Shiru Sekai (The World God Only Knows), School Rumble, Haruhi Suzumiya, Boku wa Tomodachi ga Sukunai, Nagasarete Airantou, Seto no Hanayome and Kore ga Watashi no Goshujinsama all have good male protagonists.

I highly recommend Sakurasou no Pet na Kanojo.

Old Sports anime is pretty good, too, especially those about Soccer or Baseball: Captain Tsubasa, Hungry Heart Wild Striker, Touch, Major, One Outs, Ace no Diamond, in addition to Prince of Tennis.

Also, Ping Pong, Hajime no Ippo and Abarenbou Kishi!! Matsutarou are awesome.

If you like Mecha or Retro anime, then Evangelion, Revolutionary Girl Utena, Rahxephon, Gundam Wing/G Gundam, and Ginga Eiyuu Densetsu (Legend of the Galactic Heroes).

Ginga: Nagareboshi Gin is really amazing

Tora Dora, Clannad, Oreimo, and also overrated Shonen-shit like Attack on Titan

If you do want to watch a traditional 'action' Shonen (I know many of the previous like Lucky Star count as Shonen too), then Digimon, especially the first 4 seasons (3rd season, Tamers might be best in my opinion) is a good choice.
