Fundamentally it was about the true nature of being human. Basically even if alien scientists change the overall circumstances of your life they really can't change who you are as a person. Themes explored later in the Matrix, but I think more deeply explored in earlier films. Isn't it funny how many films can exist that cover the same ground, but the more popular action movie will receive credit as being groundbreaking despite being late to the game.
