I decided to look into the canon more to see how this fits. The great thing is that this seems to fit quite well canon as far as I can tell.
You can see in this video (around 0:38) the Doctor backing up that (((the academy))) took children from the age of 8, and broke them into submission when they were vulnerable. This made the Master mad. The Master also called them 'hippies' on one occasion, so that implies they have a leftist agenda too.
What makes this more interesting is realising that the Master was friends with the Doctor in his childhood. If the Doctor joined the army, then the Master (or in this scenario, 'Koschei', as was his original name) may have joined him, and never become mad. He could be the Doctor's right-hand man.
Also, it's clear in the canon that he was always supposed to go to the army, and that was his Father's wishes:

If I remember right, there's a ton of other rogue Time Lords who went crazy or rejected the Time Lords like the Master and ran off. And they all get a moniker like the Master, or the Doctor. There was the Toy Maker or something and the Monk, the Heretic, a few others. So there's precedent for Time Lords rejecting the way of their people, and/or becoming political rebels.
You could probably easily write the Gallifreyan government, or whatever they have, becoming further locked into an SJW mentality, and a disparate group of rogue Time Lords coming together to win their home back. I'd certainly watch it.
