Sera wasn't exactly a good guy, since the (human made) plan she was following for saving humanity included genociding a different sapient species, but Mega Man's goal was arguably exponentially worse. There's no reason given for why humanity couldn't be revived to cohabit the planet alongside the tiny carbon population, and there's no reason The Master couldn't have just cancelled the Carbon Reinitialization Program if he found it to be immoral instead of also ordering humanity's permanent extinction, since he had full administrative control over Elysium, and is the presumed leader of mankind. He could have ordered that a different solution be devised, or come up with one himself. From the information we have, it looks like he didn't just decide to save the carbons, but to lash out at all of humanity at the same time, when most of them did nothing wrong, and were counting on the library to not die. Plus, his failing to tell Sera about why he didn't like her very much, or inform the system about his suicide, is what led to Sera and Mega Man fighting. Mega Man and Sera did some things wrong, but the Master did just about everything wrong.
