He had backup plans for his backup backup plans, and then when those failed he was persistent enough to to just try again using someone else as a front this time. Not to mention the sheer over-the-topness with his skull shaped castles, UFO's, holograms and decoys. I mean you're talking about the dude who tried to convince his nemesis that he was a space alien with nothing but a hologram projector and a dark room.

The fact that he's more than an one dimensional evil force and actually a person makes him the best Kirby antagonist.

It's much worse than that. It's a two-part system. His consciousness exists within a highly infectious computer virus which prioritizes infecting robots, and by this point in the story, there are several billion robots which are advanced enough to be considered free-willed, let alone those that aren't. He also invented a robot which, through the use of this virus, is capable of energy/matter/data conversion, meaning that the real world can be rewritten at a whim based on data. Furthermore, wherever this robot/virus travels, it somehow permanently modifies space itself to enable that part of space to be rewritten. After which, the virus can travel freely within it, not needing the wireless communications of a host robot.

By default, the virus causes robots to either go mad or incite revolution spontaneously, but if Wily chooses, he can manifest within one, or potentially create himself an entirely new body via reality rewriting. He's eventually successful in covering the entire planet with this virus via colony-drop. As long as any of the virus exists, which at that point is borderline written into reality itself, he will continue to survive.

Forgot to mention that said virus-using robot also produces the virus within itself, making it a sentient, walking, fighting phylactery. He's also the single strongest robot to exist for the next 200 years or so, meaning that nobody's stopping it anytime soon.
